- Bioperl: complete the support of phylogenetic and evolutionary analysis programs in Bio::Tools::Run
- Participants(*): Arlin Stoltzfus, Aaron Mackey, Jason Stajich, Weigang Qiu, Geneous, Rutger Vos, Hilmar Lapp, Jason Stajich, Shawn Hoon, Albert Vilella
- BioSQL: demonstrate that the model encompasses phylogenetic trees (and character matrices too?). If necessary extend the model to reach this goal. Add object-relational mapping for Bioperl Bio::Tree::TreeI and Bio::Tree::NodeI objects to Bioperl-db.
- Participants(*): Hilmar Lapp, Aaron Mackey, Chris Mungall, Mark Schreiber, Richard Holland, Angel Pizarro
- Biopython: establish object model for phylogenetic trees. Establish interface for executing external analysis programs. Create implementations for the same set of programs as for Bioperl.
- Participants(*): Frank Kauff, Iddo Friedberg, Jeff Chang, Brad Chapman, Andrew Dalke
- Biojava: create object model for phylogenetic trees. Establish interface for executing external analysis programs. Create implementations for the same set of programs as for Bioperl.
- Participants(*): Mark Schreiber, Richard Holland, Michael Heuer, Matthew Pocock, Thomas Down, David Huen
- Bioruby: create object model for phylogenetic trees. Establish interface for executing external analysis programs. Create implementations for the same set of programs as for Bioperl.
- Participants(*): Toshiaki Katayama (Nachisa Goto, Pjotr Prins?)
- Blipkit: create support for phylogenetic trees. Establish interface for executing external analysis programs and create implementations for the same set of programs as for Bioperl.
- Participants(*): Chris Mungall
- CIPRES/BioCORBA: create proof-of-concept for utilizing Bioperl's Bio::Tree::Tree/Node model from within programs written using the CIPRES framework through a CORBA bridge.
- Participants(*): Mark Holder, Rutger Vos, Aaron Mackey, Jason Stajich, David Maddison, Wayne Maddison
